DT FileCabinet can only password protect system generated PDFs. If you try to password protect an embedded document through File > Send to > E-mail recipient or File > Send to > File, you will get the following message:

You have selected to password protect system generated PDF files and some or all of the selected documents will not be sent as system generated PDF files based on the document type or the options selected on this dialog. Only system generated PDF files will be password protected.

Documents scanned into DT FileCabinet.
Documents printed from integrated DT Professional Suite products.
Documents printed using the DT FileCabinet print driver.
Password protecting an embedded document
Password protect the document in the source program and re-embed it into DT FileCabinet.
Password protect the document after exporting it.

This will only work if you are using the Send to File option
Scan or print the document into DT FileCabinet rather than embedding the document. There are two ways to accomplish this.
Reprint the document to DT FileCabinet
Select the embedded document and go to File > Print. Select DT FileCabinet in the Print dialog.
Select To Cabinet.
Unmark the printer checkbox and choose the folder where you want this printed copy of the document to be stored.
Select To Cabinet.
Drag and drop
Drag and drop the embedded document outside of DT FileCabinet, then drag it back into the folder where you want it to be stored.
Choose Print a static copy to DT FileCabinet only and click Ok.
